Clutch shaft Nut

Ok so i ave finally had some time to reassemble the engine all back together except for the clutch.
Problem: The basket nut will not thread on the shaft threads.
It looks like the P/O whacked the transmission shaft with a hammer trying to get it working. To me it looks like some of the threads have folded on each other and this is causing the nut not to thread correctly. I can get the nut started but only a 1/4 turn
So any ideas as to how i can fix the shaft threads so the nut will go on.?
