Problems after repairing Hydrolock

I was on here a few weeks ago with a hydrolocked Seca. It had sat for about 2 weeks with fuel in the cylinder, I just didn't have the time to fix it or the know how(I'm a quite new to bikes), I dove into it and I did what I believed was correct. Rather than replacing the petcock I put a fuel stop in the line so I can turn it off when I'm done riding and I am going to replace the petcock after I save up some cash, I got the gas out of the cylinders, changed the oil because the gas had contaminated the oil, replaced the filter, and put it back together and and it started right up. I let it warm up and went down the road about 2 miles before I hit a red light and it started to putter out. I pulled off in a parking lot and checked the bike before restarting it. Maybe it was just me but at the time but it felt warmer than it usually does; but i wasn't sure cause i haven't owned the bike very long and it hasn't been ride-able much of what Ive owned it. I made it most of the way home before it died at another stop. This time when I restarted it, it sounded like a different bike. It sounded much deeper, and would barley run at low rpm at all, even at high rpm it was rough and bubbly, I got it another 3 blocks home, and since then every time I start it it starts rough, and I have to use the choke for a long time before it will run without. I haven't got it to run normal since i got it home that day. A few days ago I let it warm up and noticed the pipe off cylinder 1 didn't feel as hot as cylinder 2-4. I don't know where to start with this, being so new.. I had had the carbs cleaned and synced along with a petcock rebuild (which obviously failed) by a shop before the hydrolock, I don't believe the petcock rebuild failure was their fault, I probably would have been better off replacing it originally. If its worth mentioning it ran fine all the way up until the hydrolock, no carburetor issues that I could tell
