Just wont stay running

My rebuild has been a real pain in the butt. It was a real thrill to get her to start, but I've had a real heck of a time trying to tune her so that I ran actually go for a freakin ride!
Summary:
Carbs cleaned
New Orings and seals in carbs
Float levels in spec dry & wet method
Bench synced with BB's
Vacuum synced with home made manometer
Valve clearances adjusted to spec
#20 jets
New carb boots
Stock Air box with K&N Filter
The bike starts with full choke, I can let it in to about 1/4 choke before she quits.
I've tried the IR thermometer method on the headers as well.
#1/#2 are low at 200 deg and #3/#4 are super high ~650 deg +
I've tried adjusting the pilot screws but #1 and #2 are non-responsive to the changes.
Any help is appreciated, I'm considering putting it in the shop to get it running finally but it just wouldn't be the same.
Heck, I know there are some local XJriders here in San Diego. Some good beer and a bit of cash is all I can offer to anyone able to get help me get over this final hump.
