HELP! Doesn't stay running

Great minds of XJ Rider, I need the fix:
Ran out of gas on the way to work. Wife and kids bring more gas, bike idles, idles high with the choke on too. When in gear, bike stalls out. I'm thinking fuel filter (already on order), fuel pump(is that what that manifold thing's called?), or maybe water/moisture in the gas? I'm at work, so I can't provide any other information. Just looking for things I might be missing.
