1997 Yamaha SECA 2 XJ 600 Carburetor synch questions

1997 Yamaha SECA 2 XJ 600 Carburetor synch questions. Can I leave the tank on or will this cause vacuum issues? I was getting carbs 1 -3- 4 to synch but 2 would not synch and kept staying way off and pulling to low vacuum. I unhooked the synch tool and the bike would not idle correctly and kept surging. I tuned it in by ear but would like to use the tool to get it done 100 percent correct. Any ideas or help. Im using a cheap Ebay synch tool.
