How Hard is a Bottom End Rebuild?

I want to do this because the bike has trouble shifting at times and I get stuck in neutral between gears a lot. I just replaced all the clutch plates/springs and adjusted the clutch cable. I also checked the chain tension as that has been suggested as the culprit but that was dialed in recently when I put on the new rear tire and it's still good.

I plan to strip my bike and paint the frame once I get my tax refund, so I figure that would be a good time to get into it. I have rebuilt manual transmissions for my truck more than once, but I have never done a bottom end on a motorcycle so I just want to do a little planning ahead. How hard of a project is this and what special tools will I need to get? Anyone here ever do a rebuild on the bottom end for this bike?
