The Haynes manual and the Yamaha FSM both suggest installing the gears into the lower crankcase and installing that on the upper crankcase. This seems doable, however, this note confuses me:

If the gears are installed in the lower crankcase, it seems that aligning the circlips in the lower case would be much easier; any idea if the HAVE to be installed in the upper case?
Chilton's suggests installing the transmission into the upper crankcase and then aligning the shift forks as you lower the lower case onto the upper case. This seems logical too, but like it might be a bit tedious.
Can you all clarify the FSM note and make some recommendations on doing this?
