Not Firing on First 2 Cylinders!?!?!

I am back tuning my bike again, got it stripped down to add alot of parts, got a new tank, pods, a jet kit, new exhaust. I am not sure what has changed, although the bike has not ran for a couple of weeks. I replaced the #1 spark plug, but other than than, I have no idea why she is running so terrible.

The bike has trouble starting up, but once it gets running, she sounds terrible, and if you give it any gas it dies. It sounds like it is running very lean, and I can hear an audible "grunt" from the pods when throttle is applied. I have not installed the jet kit yet, and am probably going to have a shop do it if and when I can get this problem fixed.

I figured that it maybe needed to warm up a little bit, but after about 5 minutes I noticed that the throttle bodies of #1 and #2 were nowhere near as hot as #3 and 4#. I pulled the spark plug boot off of #1 and there was no change in sound, indicating that I am definitely not getting combustion.

What do you guys think, where should I check first?
