Hesitation?

The bike is running good but sometimes, usually after warmed up, when I try to open her up in 2nd, 3rd, 4th, and sometimes 5th, it hesitates like it's running out of gas. Yes, it has a full tank. I've been getting a tapping noise from the top of the motor, I'm assuming it's time to do valve shims. I'm wondering if faulty shim height could cause this hesitation?
