headlight buzz/engine knock/footpet bracket

Hello All, I've purchased a 92 XJ600 Seca II and have been lurking on the forum for the past week or so. Funny enough, I see the previous owners introductory post in the intro forum. (which kind of scares me that he owned it for less than two months but oh well). I was going to post this there but this post was more questions than introduction.I''m a novice when it comes to motorcycle mechanics and give thanks for this site. It's an awesome wealth of information.

Need To Do(so far):
chain and sprockets
valve adjustments
new valve cover gasket, maybe more
set float heights
#20 pilot jet
change oil and filter
clean or replace air filter
new tires
replace chain guard
fork seals and oil
figure out a naked headlight/instrument panel solution
replace petcock lever (rebuild kit since i'm in the area?)
clean it up. a lot.

Might do:
Rear shock replacement

More info/questions I have on the bike:
Looks like chain came off at some point as there is a crack/void in the case above the front sprocket. I'm embarrassed to say I didn't notice it when I got it. From other posts, it appears others are running around with similar this similar "mod". I went to install a new chain and sprockets last night but noticed the front sprocket lock washer was not present. I planned on reusing it but it looks like I'll be getting a new one. I know I should be using a new one anyway.

The modified headlight (appears to have a HID in it?) makes a buzzing/electrical sound. Is this normal? If I flip it on high beam, the light shuts off and the sound stops. The lense appears to be a factory based on shape but the front fairings were removed so cant really tell. Along the same lines, when I turn the key to on, I hear a buzzing sound (not the headlight) the almost sounds like it supposed to represent the bike turning on?

Engine makes a random knocking sound while idling. The sound is not rhythmic, and doesn't happen all the time while idling. Not a ticking, more of a knock or clack. It could be happening while driving or higher rpms but I havent noticed it. When I bought it, I didnt notice it but the previous owner had it warmed up already. I understand these old aluminum engines are loud but I havent heard anything quite like it in other threads on the subject. From the very few times I've driven it, there was some hesitation at very low speeds. Could have been cold still I suppose. At higher speeds/rpm there is not notible power loss. This problem, if it is one, scares me the most.

The aluminum footpeg brackets have a rubber O on them. What is supposed to attach to this point? Exhaust?

Previous owner(s) has removed the front and cut most of the rear fairings, removed the grab bars, filled a dent in the gas tank and rattle canned it, modified the headlight (maybe a HID?), re-covered the seat. I've read part of the going naked thread and it looks like Im going to need to address the instrument cluster/headlight and wiring due to the front fairings being removed and also figure out a better mounting solution than a rubber strap and velcro.
