If you're still running the stock airbox setup with stock filters, I'd recommend against changing main jets. The stock airbox will still determine how much air is flowing into the engine and through the carbs.

Start with stock jets with the new exhaust and see how the bike performs. And then, only then, consider adjusting jetting.
